Another option is before setting up feeders go into the all players screen and filter out all players not on a team. This will leave you with maybe the 50 real free agents and the rest the upcoming real draft picks.
Mass select, unclick the free agents you want to keep. Then delete all.
The real life draft classes are gone.
I would save a template now to avoid this step again if something goes wrong.
Now set up your feeders. Should work fine, though first few drafts may have a few non feeder players as the first few year might be just a few guys short, but it should only be a few.
