There's no reason to completely fill your 40 man roster just for the sake of doing so. The only reasons to add a minor league player to your 40-man are to 1) protect him from being taken in the Rule 5 draft and 2) make him playoff-eligible (depending on your settings). You can always add players directly to your active roster if you want to call them up (which adds them to the 40-man at the same time, of course).
So I would evaluate your options with those criteria in mind. If anything, you want to avoid putting minor leaguers on your 40-man if you can, in order to delay having to use up their options. And having a completely full 40-man roster complicates things like picking up players off of waivers or making trades in mid-season.
