If I'm understanding you correctly, this is not a bug. Any trades made after the trade deadline are waiver trades. All 40-man players involved in the trade must clear waivers before the trade goes through. This is OOTP's attempt (and a solid one at that, considering coding restrictions), at replicating real MLB post July 31 trade rules.
