I have set it all to manual, but every once in a while I "let AI set up complete minor league system/line-ups etc." or whatever the option is called.
I also have some prospects excluded from promotion/demotion to keep them at a certain level.

I don't trust the assistant GM in general and don't have one at my current Team.
