I found the best way is to use the wizard upto step 5 (when you choose team). THEN go into advanced mode. Most settings should be correct now and you only need to adjust the specific settings you need.
For me that's basically slightly reduced player aging, scouting reactivated for historical league (not using historical stats - more fun and unexpected things can happen) and activating wildcards for the 80ies seasons.
