Honestly, I keep a spreadsheet. My focus is on "up the middle." Best prospects go to C, SS, CF if they can play there. Then I worry about 3B and RF (needs STRONG arm), and then 2B and LF. 1B I really don't worry about at all. I very rarely end up using game-generated 1Bs as 1Bs, unless they have ridiculous batting ability, because pretty much anyone can play first in a pinch.
I also try to set the "primary position" for each player to the main position I want them to play. For example, if I have a SS who I want to train at short, I tend to change their position to 2B, because it's just easier for me to remember that way.
