If it was a free agent signing or trade, then that would make sense, but since the players are arbitration eligible, they will get a new, higher, contract anyway, so shouldn't the owner be aware of this and allow me to offer these players new one year contracts?

The arbitration issue has been reported. Disappointing that it hasn't been fixed yet. If funds are available for arbitration they must by definition be available for contract offers. Did you non-tender ie withdraw the potential arb proposal? Try that to see if it works.

A variation of this also occurs when you non-tender several players. The estimated arb awards should be removed from the equation which should allow you to offer an extension to another player.

To be fair of course, if you offer extensions etc., then you can't go back and offer arbitration.
