Only by making the leagues different levels. All leagues at a level are considered equal in the game. There is no such thing as High-A and Low-A.

What I do it set the Low A leagues to Short A and the Short A leagues to Rookie. Short A leagues do not have to have short schedules.

You may hear someone say something about setting the PCMs to reflect the differences in quality but that is an Urban Legend and has no effect.
