In my experience with the earlier version of the HS DB, if I ran a fictional league starting before 1871 with the correct team ID's, the 1871 players would go to their first stint team. Now most are just designated IND in those early years. That wouldn't be a problem, except now it seems that action causes RD to kick in.

Would changing the year of debut in your MASTER.CSV solve the issue of missing pre 1871 careers?
