A combination of strong leadership in the clubhouse say and finding out the people causing the trouble will solve the issue. The atmosphere in the clubhouse can also be influenced by the personality type of your manager.
An example of this was in a save game I had with Astros in the eighties when I signed a pitcher - Len Barker- to the team, while Barker went onto to have a good season, I noticed the team chemistry went south and the team performances started to slip and we ended up worse off with him than without. Nearly every week someone complained.
I checked the morale of each player and it indicated why people were unhappy, while they never named Barker, I made a note of who had complained and who hadn't. Then double checked the personalities of those who hadn't complained and easily saw Barker's personality was "clubhouse cancer" - a bit harsh but there it was.
I removed him in the offseason and the team chemistry returned, ever since then I make sure I have strong leaders in the clubhouse and before signing someone check their personality because it can have an effect. Nice addition to the game
