Not sure what I'm missing here! It can be fussy trying to get the AI to use the roster exactly the way you want them to, but I've never seen it that dramatic before. Usually it's because you're carrying a crummy hitter who only plays 1B in no-DH leagues that end up with odd numbers like that.
Do you have position player fatigue disabled maybe? I just ran a test here, and things work as expected here, players get the occasional start when the starter at the position is tired.
