I've never played that way so I can't say for sure but I believe the AI will manager will use his own settings. I'm curious though, because the storyline specifically mentions the pitching coach, and not the manager. So is the pitching coach affecting the rotation? I can't say.
Maybe make a copy of your league and use that to quick sim ahead a month or two and see if the pitch usage does actually change?
Make note of what it is now, and after the two months. See if it's a noticeable difference.
