The bigger issue that needs a fix is that AI teams automatically have all players on the 40-man roster called up September 1. This burns an option for all these players and is a huge advantage for a solo human player who can decide player by player.

I think you have this a bit backwards. Sending a player down to the minors during spring training does use an option (I just tested this). The rule is that, if any point, a player is on the secondary (40 man) roster without being on the active roster than an option year is exercised, and you can move him up and down at will thereafter during that year. Calling someone up to the majors never uses an option.
