Now, if I kill the Major League, the salary demands line up more with the associated leagues. But I want the Major League to pluck the best players from the Indy leagues as the years go on and they improve.

I would personally set the Indy league PCM's to around rookie league. That is what I did for my universe and everything worked out find. AAA would be too high as that is what I used for my Nippon league (tweaked power hitting to .500) and the best players ask for major league contracts. AA is a little too high also as I set my Cuban league around that level and the best players from that league ask for major league money (though, not as much as Japan's best player) Mexico, KBO and CPBL are set to around A ball (with tweaks accordingly) and their best players ask for major league money. So would say set indy to rookie level or below.
One thing I did do with my Indy league recently was to set it as an unaffiliated minor league under the MLB.
