Using a player as a PH has been fixed. I just tested this out to be sure. I had a player who was showing the icon that indicates partially fatigued so I started my back up but used the starter to PH for the pitcher in the 8th. He was 100% rested for the next day's game.
I can't speak for sure to removing a player early as I have not tested or watched for it but pinch hitting is ok

If that's true, it's something that was fixed with the beta. I'll be on the lookout for that.
