The Major League Rules expressly state that no city can be home to more than two clubs, regardless of the size of its population. So unless that rule is changed, no, three clubs in the New York City area is impossible.
(Interestingly, the NHL is the only one of the 'big four' leagues to have three clubs in the greater NYC area: Devils, Islanders, and Rangers.)
