It's actually the other way around. This is one thing MLB has 100% right. It's an exhibition, and as such they have a duty to make sure all teams(and, by extension, all teams' fans) are properly involved. MLB is only wrong in trying to place real meaning on the line in an exhibition.
But yeah, like others have said, I would definitely recommend picking the teams yourself. You can make sure all teams are represented(or not, if you're misguided enough to believe that should not be the case) and make sure enough players are selected(should be 35, OOTP only selects 31; OOTP also doesn't replace injured players or pitchers who started on the Sunday before the game, and you can do both), plus if you're managing the game you can make sure there's a decent balance in positions so you can substitute for everybody later. And you can pick the teams the week before, like they do in real life. It also helps with immersion, it's really the best way to see what's going on around the league.

Usually they do...or, at least, they used to. With this asinine idea that World Series home field is in the line, and the game somehow supposedly counts, you see less of that. But the solution is getting rid of the home field rule, and letting more players get into the game, not getting rid of the every team rule.
