This occurs only in the 20xx MLB Quickstart game that is included with each version of OOTP. This Quickstart is entirely the product of volunteer effort, and some aspects of that game have never gotten any attention or updating. The best thing to do when you first launch this Quickstart, is to change the League Totals for each minor league to the most recently available league totals that you can find in on-line sources, like baseball-reference. If you do that, you can turn on the option to automatically control the in-game engine, and you should get pretty realistic stats for each league.
Left to its own devices the game will create League Totals for each minor league as a derivative of the major league totals that it has in the database.
You can make something like that happen in the Quickstart by adjusting the year to the most recent available in the list. In that instance, it is best (IMHO) to turn off the control in-game engine option, but leave the automatically adjust modifiers option on. Whether you get good stats in that situation is a matter of opinion, but I don't think turning off the adjusting of modifiers would make it better.
