I just recently ran into this problem as well - box scores and game logs were checked in the almanac profile, but didn't get saved in the almanac. This does appear to be a bug, but here's how I worked around it.

- On the Almanac tab of the Game Setup, click the "Load Profile" button next to the "Complete Almanac". That turns pretty much everything on (except History I think).
- Click "Edit Profile" and uncheck anything you don't want.
- For "Toggle report level", you can use either - I use "Online" to cut down on the number of files since I don't need the splits, etc.
- For "Select reports", I just make sure pretty much everything here is checked. Don't worry, even if all of the "history" reports on this list are checked, if you have the "History" checkbox in the "Edit Profile" screen unchecked, it won't include History. So it's safest to turn on all reports on "Select reports" and filter out what you don't want on the "Edit Profile" screen.
- Check/uncheck the boxes about photos depending on what you want.

In a limited test, these were the settings that worked for me. If you want to test your settings, just manually generate the almanac at any point in the season - you can always delete the folder and re-generate it later.
