Not sure if I can really answer your question, but here are a couple of ideas. First, you can turn on ghost players -- though I've never done this myself so don't know much about it. Second, and this is what I do, you can sign a bunch of young free agents to minor league contracts.
I would not just let the minor league team play on with the short roster you described.
Also, you can just turn over the responsibility for managing your minor league rosters to your minor league managers (i.e., to the AI). Then the AI will sign additional free agents for you to fill out the rosters.
