Yeah, there would definitely be a 'butterfly effect' with this. That's why being able to edit the entire transaction file would work. You could work those things through yourself before hitting 'run'.
Probably the better approach within the game as it exists would be to just start in 1969 (or whenever you want). Take the real life draft class each year for each franchise. Propose all real trades (or act as commish to push them through) that you want to keep for your team, sign all of the same free agents, etc. But let all of the other teams just do what the game GMs want to do.
