First, on the Options page you want either Ghost Players option selected, which grays out the other option, or if you want full minor league rosters (no Ghost Players), then select the second option to Block Fictional Players From Reaching Majors. This will at least keep fictional players out of the bigs if they are lurking in your game.
Then, on the Historical page I think you want one or both of the Historical Rookie Options to be checked. I believe either one of the first two shuts off creation of fictional players for the Amateur Draft.
Note, by the way, the footnote in that section: "Disable Amateur Draft in order to assign rookies to original teams or as free agents." That's done on the Rules page. The third Historical Rookie Option becomes available with the draft shut off: Import Rookies as Free Agents.
