Yes, as Hellfrozeover says, be patient with the app during this FA period. Cnt+Alt+Del will often say "Not responding" for the OOTP4 program at the very end of the 30-day FA period, but it will get out of that stall and be ready if you give it time. Try hard to not run other programs (even surfing the net) during this process and don't give extra keyboard inputs while the game is finishing this FA period. Closing the game off while it is in this "Not responding" phase is like a crash to desktop and it might corrupt some game files. If this has happened you may need to reset or use a backup of the league etc to continue (maybe not but that sometimes is the case after a crash).
Also note that not nearly all leagues will cause these problems - it has only happened to me a few times (333 celeron with 96MB RAM) and only with unusual leagues. I imagine that whatever causes increased AI trading (a problem for some users) will be the main culprit for this problem, unless you have done something like create 100's of extra free agents.
