you downloaded and
installed the all in one? or just the Facegen?
For modern MLB logos you need the all in one which includes a basic facegen (I hate it and deleted it and i use Gambo's HFP)the logos will only work for a new MAL/MLB league, otherwise you have to manually change any logo for an existing league.To change logos be in Commish mode, go to team options page and Edit team logos, unis and colors and click Load and navigate your way to the OOTP 12/Logos or Jerseys folder (On a MAC it's in something called Library) and then just select which 1 you want. click update this team member's picture for jerseys and caps (dont have to do it for just logos) sorry if you know all this.
