Heres the solution. I'll try to do a good job explaining it as I don't have the game in front of me.
For your major and minor leagues, go to the pages where you can select "financials change accordng to history", "modifiers change according to history", etc...
Turn all of those off for both majors and minors.
Then, go to your minors "Strategy" page. There is a check-box that is grayed out when you have all the other stuff on called "Let engine control minor league stats" or something. UNCHECK THAT.
Then, turn on any of the other settings you want for both majors and minors. The box will gray out again, but it will stay "off."
That should work. If not, I'll try to help you further because I've had the same issue and I did fix it.
