I also dislike having so many levels of minors in my game, it makes finding players I might want to trade for kind of tedious and also slows the game down too much.

Whenever I start a game, I turn AI roster moves off then go through each team and move any semi-decent looking prospect (when I do it, anyone with a potential of 22 or more out of 80) from the Rookie League teams or Short Season A-ball teams to the AAA team. Then I delete all of the Rookie and Short Season leagues and turn AI roster moves back on. This leaves all teams with four minor league affiliates: AAA, AA, High-A, and Low-A.

You could do this but keep the Short Season A-ball teams while either deleting the High-A leagues or Low-A leagues. I'm not certain but judging from the Sabermetric Player Creation Modifiers in the league setup for each of these, I think the South Atlantic and Midwest leagues are Low-A while the California, Texas, and Florida State leagues are High-A.
