You have to make sure the player creation modifiers are adjusted. I just made the indy leagues AAA and AA level. I have not seen the majors offer big money to mediocre players though they will sign the top players (which is what I want). And you have to set up the financials so the indy leagues pay less. I have the majors set so the superstars get $1M and average players get $250K. The Federal League has top salary of $250K and an average of $80K. The Northern league is set lower - top salary of $100K. And you have to adjust those leagues so that the teams are not making too much money - otherwise they will start paying players too much.

I'm still running tests but it seems to be working well. My whole plan was that a few guys would come up with the indy teams and make the majors. And some mediocre players who were cut by the majors would go to the indy leagues and maybe work their way back to the majors. I also see a number of older players go to the indy leagues to extend their careers. That was part of my plan too and it seems to work pretty well.

You don't want to allow trading between the leagues because the majors could possibly trade a guy with a big salary to an indy team, blowing it's budget.

In real life indy teams will sell players to the majors or the players' contracts will allow them to join MLB if they get an offer. Unfortunately, OOTP can't model that.
