The game stores the date of an injury, and if the date is in the past of the DL assignment, the length of the DL stay will be reduced by the time difference. So when you place a player on the 15-day DL who was injured 3 days ago, he just has to spend 12 days on the DL.

The new injury system sounds awesome-- just a quick question, does the retroactive DL dates apply to minor league players as well or just for the major league disabled list?
