Funny, I work almost the same (I use 300x300 for team and cap logos, 150x300 for jerseys. Then I just have to reduce the image by 50%).
As for this problem with the shadows, it's simple for me: I center the image based on the shadow and not the logo itself. That way, I never have any problems with shadows getting cut off, be it below or to the side.
