Except its not calculating the ERA incorrectly... the calculation is correct, its just the value stored is incorrect (because of the storage space issue).
The issue here is the conflict between the way players are generated in the initial pool and how pitchers were used during that period.
When you play a historical league in that era you'll notice the pitchers all import with high endurance and stellar ratings (7+). However when you create a custom league the game typically creates modern type pitchers, with decent (but not stellar) ratings and less endurance.
As a result when the game tries to use these pitchers in this fashion I suspect that what is happening is that the pitchers are tiring and getting hammered, and that some pitchers just plain weren't good enough to pitch that often and keep their stats to the numbers that seemed reasonable when perusing MLB history.
What I would suggest is checking the pitching rotations for the teams, if they are set to 3 man, try setting them to 4 man rotations, this should help things along... as the pitchers will get less starts and you shouldn't run into the data storage issue....
