This is a problem with the roster sets and not the game. OOTP3 and the first beta of OOTP4 would import a league with .000 as the slug pct. During beta testing, this error was fixed and if you create a league from the Lahman DB, they will be correct. However, the rosters you are using were probably created in OOTP3 and then converted or created prior to the bug being fixed. The only way for the rosters to be fixed is for someone to go through and edit every single player for every single season. Quite a task (thought not impossible, had to do it for my online league).
