When you look at a team's roster, including your own unless you have made changes manually, you will often see a player being listed at a position that is not the one for which he has the highest position rating. For example, a player could have a higher position rating at 2B, but is listed as a SS. This listing is something the AI does, based on its evaluation of where it wants this player to primarily play. However, it could be a source of confusion for gamers new to OOTP. So the manual is just saying that it's OK -- you aren't looking at a bug.
I don't think there is anything more to what it says in the manual than that. However, it's important to know that with default settings, the overall rating given to a player will be based on his listed position, not his highest rated position. It's possible that if you manually change his listed position, you will find him getting a different overall rating.
