The answer is pretty simple, make it so that there is a cut off date to awarding compensation. For instance, in the league I am involved in running, you simply end the compensation once the draft starts in your utility (usually after opening day) You've already set the order and the sandwich/supplemental round between the 1st and 2nd rounds, so why care about what the game awards... you can manually override it when you actually enter in the draft results you arrived at in your utility.
As for the few extra sandwich picks you may have... just draft the worst of the worst players for those picks and edit them back out of the teams at the end.
Until OOTP offers a feature in which you can end compensation by a certain date (like the opening day) there is no other way, really.
Sure you could take the time to draft in game, but that also means stopping the league dead in it's tracks and coming up with a chatroom or draft lists. The former often is difficult to even get half the league to show up for (and take hours) AND the latter takes control away from the managers when they can't really make their selections (especially the early 1st and 2nd rounds) based on what has happened up to that point in the draft.
