One league does 12 games a sim, which means if my leadoff hitter gets injured for more then 12 games, the back up on the depth chart takes his place. Now this player could be the worse hitter on the team and would mainly be an 8th spot hitter, does he take over the lead off spot and get the most at bats ??? or does the game have something in it to redo the lineup if necessary ???

The quick answer to your question is that the AI automatically revises the batting order whenever there is a substitution at the beginning of the game, for any reason (including any platooning arrangements in the depth chart). Of course, the AI may end up plugging the sub right into the same slot, but often not. I also believe that the AI tends to minimize this revision, just so that the sub isn't being put into a completely wrong slot, but it's not a complete revamping of the batting order.
There are some other possible issues that can occur when this type of subbing goes on for a long time. For example, the sub may get fatigued if he has no backup set up in the depth chart. There may be some other issues that just don't occur to me at the moment. If so, hopefully someone else will post some additional thoughts.
