Haven't decided exactly on 'major' league teams or alignments yet, but I'm thinking about:
London Royals (gives them an associated 'colour' [Royal Blue] ; reflects the affluent suburbs).
London Dockers (reflecting the working class areas of London).
Manchester Millers / Rebels (Millers is, as you say, the obvious choice and a really cool one. But I'm thinking maybe 'Rebels' to go with the image of the city as a counter-cultural centre -- bit more modern).
Sheffield Steelers (reference to the steel industry's history. Also a good sports team name, and I just like names that reference local industries and labour movements).
Edinburgh Parliamentarians (Scottish parliament... I just like the way it abbreviates to 'Pars').
Cardiff Miners (should be obvious...)
Birmingham (not sure yet. I want a name that references the large amount of canals in the city. 'Canalsiders' -- kind of awkward. 'Lock Keepers' -- excessively jaunty. Not sure.)
Leeds Roses (as in the Yorkshirian white rose).
I live in York at the moment, and when I give the city a minor league team (probably Leeds' AAA club), I'll go for the York Senecas. 'Senecas' just sounds cool, and the place has Roman heritage and whatnot.

I some times add a Celtic League to my EBL as a second sub-league, 4 teams from each of Wales, Scotland and Ireland. I think I named one of the Scottish teams the McGonagals before lol. I've used Leeds Tykes before.
My minor leagues are usually a London and South East League, an East Midlands league and a South Coast League.
Steelers is the nickname of Sheffields ice hockey team. Slightly off topic tangent related to that: The Sheffield Steelers hockey team play in blue and white, the Nottingham Panther hockey team play in black and gold. In the NFL, the Carolina Panthers play in blue and white and the Pittsburgh Steelers play in black and gold...
