It sounds like you are using Deft's Vintage jersey template. The gingham layer is a texture. Since I don't know GIMP, I don't know the correct terminology. The gingham layer should have a blend mode of multiply. This layer is partially see-thru and gives the appearance that the uniform is made from a gingham clothe. You can change the blend mode to overlay or anything else that gives the uniform the texture you want. Change this layer type when working with very dark colors.
What you want to change is the lowest layers. Buttoned Jersey group and Sleeves group. Since the template is in PSP format you may be loosing some information (layers get merged) when importing into GIMP. These lowest layers have a mask so that all you do is flood fill or paint the layer below the mask. You can add your own layer just above the background layer if these layers are messed up.
