Well, I try to answer to some of your questions, but I am not really a MLB style game player, so bare with me.
Regarding the MLB roster:
All the MLB rosters for OOTP (including the one that comes with the game) is created by the users around here. As you may know, the game does not have the liscense for using real MLB players/coaches names.
So, keep in mind that all the MLB rosters are their voluntary effort.
You may not like some of the ratings for certain playes, but you can always edit them by yourself, in the commissioner mode.
Many (most) of the player salaries do not match the RL, but I guess they are what they are to balance the total game financial.
Also, I think you only get 20 overall rating players for Wagner, because of his age, his salary. You could change the AI trading settings in game option so that AI favors veterans more. (However, I personally think it is realistic that nobody wants Wagner for their prospects...)
