So transparent backgrounds will now be a bad thing?

I'm Worried about this because I have been working on a project that is going to include well over 3,000 logos by the time I get done, and I'm going to be so sad if it turns out that they look crappy in the next version because of the transparency.

Or, if I am reading this right, will it just be a case of needing to add some sort of colored background?
