The confusing thing about the patches and the roster sets is when people (including OOTP) start talking about them like they're the same thing. The roster set is just a quickstart game that was made to include all of the MLB 2008 teams and players. It really doesn't have anything to do with the patching of bugs.
So, no, I don't think any of the changes to the roster set will take affect in your ongoing game, because they will be part of a quickstart that is used to start a new game. There will be changes to the game and its AI that will make it run and evaluate the rosters better. But if you're looking for it to automatically add missing players or change rosters or anything, that won't happen.
