Well, the one thing I know I did (which was a mistake) was select every league on the planet and every minor league system. There was very little chance I was going to be able to keep track of every one of my affiliates:-)
Other than that, didnt change too many settings other than adding DH to the National League. I did change all the team names to MLB names also.
