I'll risk stating the obvious-

-have you checked Manager menu --> Options, and set Minor League Depth/Lineup/Pitching to your control?

-is it possible you're merely Acting As the team via Commish mode? If so, stay in Commish mode, go to Manager menu --> Available Jobs and apply for the job you want.

If you're on 2.02.53, I'm almost positive the minor league issues were fixed in that patch. I'm using the next patch along (beta only), so I can't confirm that.
