OOTP just supports the one folder with all the photos in, much to my begging to support subfolders.
However, click on my link in my signature and check out AUPHOTODELUXE and it will import the photos in that layout, which is more yearly correct and allows multiple photos from different years for the players. My program will import for you and also help you organize your photos.
Also, check out AULOGOPRO, which is exactly what you are looking for. It will run in the background and as the year in your sim changes (even when simming multiple seasons), the historical correct logo will be copied over. It will also update your almanac.
Give them a try. (Sorry if you are a mac, no mac version)

The logos are in a folder for logos/19XXs/XX where 19xx is each decade (i.e. 1940s, 1950s, 1960s) and XX is each year in the decade (i.e. 41, 42, 43, 44). I thought that the logos would import automatically whenever a change took place but that is not happening. Any idea why not and how I can get them to update automatically? This is a chore having to go in to set all the logos manually and then update each season.
