I like leaving them short and keeping them short. If you fill the minors, I personally think it messes something up - don't know what, but I don't like the results.

I use a 3-5 round draft depending on how many players retire at the end of the year.

Plus, it's easier for me to keep tract of my minor leaguers, because there are fewer and they are all decent. Whereas if they were full, there would be more scubs that could impact the growth of the good youngsters.
