Unfortunately, I was unable to work out a procedure whereby you could just shut down the defunct team and still keep it around. The problem is that the game assumes that the team, if still listed in the league, is also still viable and therefore has games scheduled for it even if it is no longer affiliated. If there are no players on the team for the first day of the season, you go no further until you fill the roster with free agents.
So, the only way that I found to do this is advance to the preseason, sign on as commissioner and go to Game Setup, League Setup, Other Functions, Edit League Structure, then add the new team in the same division as the defunct team, affiliate the new team with the parent club, move players and staff from the defunct team to the new team and DELETE THE DEFUNCT TEAM. You have to then generate a new schedule while you are in that screen.
This seems to work. The only bad news, disappointing to you no doubt, is that the almanac history for that team is lost. The good news, it appears to me, is that the defunct team still exists in the histories of players who played for it, and you can actually click the link to see a roster page for the defunct team. So all is not lost.
