For PCL I'm using my collection of Spalding, Reach and Sporting News Guides, adjusting the stats (using a modified MLE system) before importing into the sim, so ratings don't need to be tweaked.
For Japan, it's essentially the same, except the books are not TSN guides, obviously.
The Negro Leaguers are more of a challenge. I work for MLB.com and produced a documentary "Negro Leagues Legacy" for which I had to do a lot of research and with help from the Hall of Fame, got my hands on a lot of statistics on which to build a small percentage of the players (the elite guys) - the rest I had to rely on secondary, non-statistical sources to flesh out. These are also MLE'd to compensate for the slightly lower level of play in the Negro Leagues.
I created full career database entries (ie - all seasons in every career) for all the players active across MLB, PCL, Negro Leagues and Japan in 1936, so the potentials should also be correct.

Expansion's not much of a problem, because the league won't expand til the actual entities did - so when Japan goes to 12 teams in 1950, so will GGB. The Negro Leagues will be phased out in 1950, as the color line will be broken and integration beginning starting in 1947. To replace the Negro League teams, I will add the "outlaw" Mexican League.
Your point about the database is a valid one - the good news is that creating the rookies each season will be a LOT less work than it was creating the 1000+ non-MLB players for the first season. Also the league will probably take about 3 months to get through a season, so that should be plenty of time for me to create the rookies and add them to the databases.
Those are good questions and I'm glad they were asked.
