Nice idea and a good start. One problem you might run into is that you may run out of players particularily in the major leagues. Using an import of historical rookies and having a 30 team league you will be lucky to get two rounds of draftees each season - not enough to stock a major league club and a minor league affiliate.
There are three solutions I can think of right away.
1- Have another North American League such as the Pacific Coast League being all fictional players. Set the draft for something like 30 rounds and allow movement of players to other leagues. This way your MLB teams and their affiliates can sign PCL overflow players to fill out your rosters. The drawback is if you have already created your league you will have to start over to add the new league.
2- Make sure the Mexican Winter League and/or the Nippon League have a very large draft to accomplish what I suggested above. The benefit is you can use your existing league. The drawback is there will likely be far too few American players in the league down the road.
3- Whenever you run into a problem you can fill the minor league or major league roster from the league setup screen. Drawback to this is a bunch of players with no history suddenly just appear in your league every decade or so.
