I don't know about using the sub-leagues for alternative baseball history.

The way I understand it sub-leagues automatically will interact (i.e. AL team will trade with NL teams, the NL & AL can have a season end series, etc.)

If you set up MLB and the PCL as two main leagues with equal equivalencies, can't you define the interaction? Such as MLB and PCL teams never trade, but free-agents can go from the PCL to MLB teams? The only problem with this setup is that (I believe) you can't have two main leagues have a season end series.
