No, you can make independent minor leagues, or just independent teams. I know I've seen this in some of Markus' postings. (goes to look this up... ah, here we are... "1) yes, that works... those (minor league teams) who are not affiliated will act like independent teams then...")

Definitely. In OOTP6.5 and 6.0 (maybe earlier, don't remember) there are six-year minor league free agents for affiliated minor leaguers. And with indy leagues in the new game they'll operate according to their league rules - and you can pick whether or not to have free agency, how many years of service to be eligible for free agency, etc.
