Actually, here is an easier way to do it:
Step by Step:
1. Make sure you are in the off-season, preferably just after the initial draft, fantasy draft or amateur draft. Even if you've processed trades, this will work. Make a backup copy of your league and store it on your hard drive in case you make any mistakes.
2. Create a new custom league in the exact same year and with teams in exactly the same cities as your original league. Be sure to set the structure with 2 leagues(as you stated above). Be sure that the teams are in the right league. Also, make sure the new league generates default players or fictional players. It's these that we'll replace in the latter steps.
3. Once the new league is created, go into each team's setup page and be sure that the abreviations all match the original league.
4. Run the initial draft or fantasy draft and exit the game.
5. Go into your OOTP 6.5 folder and find your new league file(i.e. newleague.lg) and open it.
6. Remove the following files:
teams.DAT
teams2.DAT
teams3.DAT
teams4.DAT
players.DAT
players2.DAT
draft.DAT
7. Go into your original league file(i.e. originalleague.lg) and open it.
8. Locate the same files that you removed in step 6 above. Copy and paste them into your new league file.
That should do it.(I've tested this with league files that are on the same date and have the same number of teams without problem)
