well I'm not sure how you got him off your 40-man but I guess this would constitute a bug (unless you removed him from your 40-man before you started using 6.51 which solved some odd way of removing a guy from the 40-man with a major league contract).
I'd guess that first the game will give him a minor league contract so he won't be offered arbitration and then he will become a minor league free agent since he has 6+ yrs of service. It really depends how the code is written and where the game makes the decision to remove players from your roster.
